In the future humankind has expanded and colonized other planets. Then an alien species, Victim, attacks the human colonies leaving only one planet, Zion. In an effort to stop Victim from destroying the last planet a training school, GOA, is set up to gather boys from the Zion colonies and train them to become pilots of the Ingrids AKA The Goddesses, five fighting robots that protect Zion. The boys must possess a rare blood type, EO, as well as a special ability, or EX. Zero (Candidate 88) has just arrived in GOA when he falls into the cockpit of the Ingrid Eeva-Leena. Since the synch between pilot and Ingrid are very sensitive everyone believes the Goddess will kill Zero in an attempt to synch. Just before Zero passes out he makes a full synch with the Goddess. Before he can find out more about the incident, his pilot training begins.

After discovering that Neuroi are capable of communication with humans and making peace with the nest above Gallia the Witches squads are now on a mission to re-establish communication when a sudden attack vanishes the Neuroi; they now discover a new and massive nest that just appeared covering almost all Europe. Ruthless and without mercy it annihilates allied forces along with Witches. Word of the attack reaches Fuso and a support battalion is deployed to rescue the survivors. Among the rescue team is the former Striker captain Mio Sakamoto and the now civilian Yoshika Miyafuji who want to save their dear friends.

The story of Tokyo Mew Mew begins when the main protagonist, Ichigo Momomiya, attends an endangered species exhibit with her crush (and hopefully future boyfriend) Masaya Aoyama. Their peaceful day takes a turn towards drastic when an earthquake strikes and Ichigo, as well as four other girls, are enveloped in a mysterious light. The next day, Ichigo begins to behave like a cat and learns from two scientists that her DNA has been combined with that of an iriomote cat as part of Project μ, which aims to protect the world from alien invaders!
Aliens have come to reclaim Earth in the name of their ancestors who inhabited the planet three million years ago. To get rid of the humans now inhabiting the planet, the aliens have released parasites that infect animals and turn them into monsters. With the DNA of the iriomote cat now inside her, Ichigo can transform into Mew Ichigo and use her powers to fight off the invaders. Ichigo will not have to fight alone, as the four other Mew Mews take to the stage and join in the battle to protect Earth.
